Pathogen genomics.

Connecting sequencing and bioinformatics with the questions behind an outbreak.

I am Syed Adnan Haider, a Research Scientist in the Department of Virology at the National Institute of Health, Islamabad, Pakistan. My work spans molecular biology, sequencing and genomic interpretation for emerging, re-emerging and other priority pathogens, using clinical and environmental samples.

Interpreting the signal in its context.

I joined NIH during the COVID-19 response and helped establish and operate viral sequencing workflows. My subsequent work connects laboratory processing, Illumina and Oxford Nanopore sequencing, analysis review and public-health reporting across a wider range of pathogens.

My contributions include comparative genomics, metagenomics, phylogenetics and documented analysis workflows. I am interested in what the evidence supports: how sequence quality, reference choice and sampling affect the conclusions we draw about pathogen diversity and circulation.

Sequence & assess

Clinical and environmental samples, sequencing workflows, controls, coverage assessment and quality review.

Compare & interpret

Genome reconstruction, comparative analysis and phylogenetic interpretation, with attention to sampling and uncertainty.

Make work reusable

Documented workflows, research repositories, public-health reporting and practical training for colleagues.

A closer look · Outbreak investigation

From an outbreak signal to a whole genome.

Our investigation of the 2023 conjunctivitis outbreak in Islamabad used metagenomic sequencing to identify Coxsackievirus A24 variant, followed by whole-genome, phylogenetic and mutation analysis. The case study connects the published findings with the analysis workflow.
